When was your spark plugs last replaced?
One annoying thing of these 748 bikes is that the spark plug lead does not always seat properly. I have heard of and seen a couple of bikes now with that problem. Bike runs ok and suddenly at temp its starts to act up. When putting the plug on you think it is ok but somehow on some bikes it does not make good contact with the sparkplug. Clean everything out, check that the clip is open and in a position to take the plug pin and seat that thing down hard using your fingers.

Is your injectors bodies seated properly? Have you played with them lately and perhaps did not connect them back properly?
What is the CO reading on that bike?
When last did you balance throttle bodies and TPS reset?
Is your fast idle lever open or closed when this happen?
What does the temp do when this starts to happen? I think that there is two temp sensors on that bike. One for the gauge and one for the ecu. swap them around and see what happens. (could be faulty sensor sending wrong info to ecu.)

That would be my bar counter thumb suck guesses things to check...... best of luck
