Sounds like a dropped bag of tools when you change gear, but as I'm having the overheating problem in traffic I thought a jingly jangly open bag of bolts would unleash the spirit from within

I've got to say though, the gear box is ten fold better than the Monster's.

have you tried the quiet clutch mod on a st2 yet as that will make it quiet
if the clutch is not worn out this is one thing to try

Only use the clutch for pulling away and changing down - just stoke the pedal up when working through the box - I've found my ST2 box to be great, very smooth.

As for the clutch noise. Remove your plates (keep them in order) and file off and burrs, then get the basket out and file up the side walls until they have no snagging points, and again remove any burrs.

Be sure to reassemble in the same order and blow away any dust, just don't breath it in!!!

Presume you have replaced your clutch slave cylinder. If not get one of these:
